Any hands imported prior to the new release still - and will continue - to need to be reimported in order to have their all-in flag properly set. Any newly imported hands will have their all-in flag set appropriately.

But does the PT3 count any stack higher then CAP as the amount of the cap from now on or is this just about all in flagging?

This is just about all-in flagging as far as I'm aware. I'll see what I can find out about the amt_before value for you but I'm 99.9% certain nothing has changed there.
